The Previous Reset and the matter of Markers
In this particular timeline that he's just come out of - and had been aiming at a reset before arriving in the Island - here's some facts.
He got his marker (somehow, it's nearly always the same one) not from trying to kill a Security, but from attempting escape after forgetting a small detail hadn't carried across from a previous timeline.
Because he had a marker, Team Satisfaction were caught, just days after they'd completed their mission of taking over Satellite.
He'd never told the others why or how he gained the marker.
He broke the team out of the Security facility - Yuusei had already been marked and he'd not been able to do anything about it, but he was in time to stop them from marking Jack and Crow.
In the confusion, Jack ended up with Yuusei's deck while they ran, and was approached by Jaeger before giving it back, leading to him simply giving Yuusei his deck back without Stardust in it, and making off with the prototype bike at a time when he thought no one would notice - except, of course, Kiryu did, as he knew what was coming.
Kiryu told Jack to go ahead with it, and they'd catch him up some day. Jack runs off to Neo Domino to become King.
Meanwhile, Kiryu is having to deal with a suspicious Crow and Yuusei - and Yuusei being still recovering from his time in the prison.
He lasts a while, but soon it gets too tense for any of them, and he vanishes one night, just leaving a note that says 'See you in three years' that neither of the other two understand.
While Kiryu heads off to Old Momentum to his old rooms there (new rooms, from the other Dark Signers' perspective) Yuusei and Crow have to evade capture by Security, and take to living in different parts of BAD.
Three years later, Yuusei gets his invitation to the Fortune Cup, along with his friends in Satellite - Rally, Nerve, Blitz, who live in Satellite's main area and he goes to visit them at times - being held hostage.
Kiryu comes to watch the tournament, covering up and jamming his marker for the duration, but when he's spotted watching Jack and Yuusei come out of the stadium from a distance, looking so intent, by Carly... she ends up following him instead of Jack, and she isn't there for Jack when one of Rudger's spiders drones duels him, and while Jack does win, he isn't able to get out of the hospital, sustaining further injuries due to the duel itself, and the instability of the building.
Kiryu's first reaction is to tell Carly to leave him alone and 'do what she's supposed to be doing', although she doesn't understand what he means. He then heads back to Old Momentum and has a massive row with Rudger, telling the scientist off (and creating an interesting scene from it) for acting without due care - they want the Signers ALIVE, but knowing what's up, not dead, damn it!
Carly ends up as a Dark Signer due to following Kiryu around - out of curiosity - instead of Jack, since Jack is still in hospital by this point. She tries to talk to Yuusei and Aki, and accidentally lets slip that she'd seen Kiryu. Yuusei tries to go after and find him, and they end up in a Riding Duel.
Yuusei wants to know what Kiryu's been doing, and why he left. Kiryu reveals that he's a Dark Signer, and tries to explain - but it's too late. Yuusei already has a grudge on Rudger, and as an extension, the rest of the Dark Signers.
Kiryu wins the duel - but barely, and Yuusei is left in a bad state because of it, believing that he's failed all of the other Signers, and the world, by not winning. Kiryu tries to convince him that this isn't the case, but nothing works, and Yuusei continues to lash out, the Signer mark having called the others.
From there, everything starts going wrong - Carly runs to Jack, but he doesn't know her. Aki, still fine with doing so, uses her powers.
Despite their own powers matching and going beyond those of the Psychic Duelists', Aki's attacks become powered by the Crimson Dragon, felling Misty, Carly, and hitting some of the others in collateral.
Jack, still supposed to be in a hospital bed, is made yet worse. Yuusei, unable to dodge quickly enough, took several thorns to vital places when Kiryu was busy trying to find a way to stop Aki.
He does so eventually, but it's seeing the carnage of the battle inflicted by both sides that causes him to reset.
